The DNA barcoding study of Polygonatum(Asparagaceae)
Polygonatum is the largest genus in Asparagaceae, with about 60 species worldwide and 39 species distributed in China. There are three species in Polygonatum are used as traditional Chinese medince “Huangjing”. However, the wide distribution and intraspecific morphological variation of many species in Polygonatum, coupled with the mixed sources of cultivated species, pose great challenges to the identification of “Huangjing”. Compared with traditional morphological identification, DNA barcoding has the advantages of simplicity and accuracy. In this study, we aim to select the optimum DNA barcode of Polygonatum from the chloroplast genome. 109 plastid genome sequences covering 27 species were obtained from field work and public databases. Comparative plastid genome analysis was performed by selecting one sample from each species. Phylogenetic reconstruction of Polygonatum was carried out based on plastid genome sequences using the maximum likelihood (ML) and Bayesian (BI) methods. The matrix of 109 plastid genomes was split into 79 protein-coding regions and 166 non-coding regions, and then combined with three nuclear genes to screen specific DNA barcodes of Polygonatum. Nucleotide polymorphism analysis and potential informative characters were analyzed to screen out the highly variable loci. Then, intra- and interspecific genetic distances of the highly variable fragments were calculated based on K2P-distances. Finally, phylogenetic trees were constructed based on the maximum likelihood method (ML) to measure the identification efficiency of the candidate barcodes.
